Extensive knowledge of the world of Pokemon, basic knowledge/understanding of IV/EV/natures and training, willing to learn on the rest. Actually, I did post a constructive response with possible repercussions for each of the actions that you presented. Pokemon isn't realistic, obviously, but you have to call out a Pokemon to battle and use field moves. It would only make sense that if you failed to do so, bad things would happen. I could have left out the smartassery in the last bit with the trainer sprite flipping people off, but it was entertaining to me. I know that I'd make the sprite mad just because I could the first few times.

I think walking into water without calling out a Pokemon should permanently delete your character, as your character would have drowned. As for the tree thing, I think your character should bang his/her head against the tree for a while til he/she finally calls out a Pokemon, flips you off for being that special kind of special, and continues on. But that's just me.

I think that the Trainer is just as much a focus as the Pokemon that battles with/for them. Otherwise, all the Pokemon games would be like the Mystery Dungeon series. This is reflected in how the Trainer Card "evolves" as you complete different achievements from Gen 3 on. For example, your Card gains a star and changes color when you beat the Elite Four, and again after completing the Pokedex, so on and so forth. In PokeMMO, I don't think that there really needs to be any leveling for the Trainer. If the Trainer Card still changes color and such, and you can view a player's Card before dueling them, I'd say that's good enough.
