Last night I had a pretty cool (and also well thought through) idea. I thought that after a few more regions are implemented, there could be an optional quest (and a pretty long one too). After you complete the final region, speak to a certain person, (no idea who that should be as of yet) and return to your house, you will talk to your mom and show her your complete set of badges (from every region). She will then take them and put them in a case/ hang them on the wall (either one works). Suddenly your mom remembers that she needs to help professor Oak with something because all the lab assistants are out doing field experiments(or other things). She runs over to the lab. You follow your mom, and walk into the lab also. As soon as you enter you see team rocket grunts kidnapping professor Oak while one of the co leaders in team rocket are yelling at them because your mom found out what they were doing (they also yell something weird about other teams or something). You quickly hide. Team rocket decides to take your mom captive along with professor Oak. The then set the lab on fire to destroy any evidence. You then run out of the lab. When you emerge from the building, wind is blowing. The wind soon causes the fire to reach your house. The firefighters soon come, but to prevent putting too much work into it, the game will reload after you see the firefighters stop at your house. As soon as it reloads, you see that your house and professor Oak's lab have burnt down. One of the firefighters say that they found your badges, but they were ruined, but he also says that insurance will pay for rebuilding the house. As you start to walk out of town, one of the professor's assistants stop you. He says that all the region's teams have unified and taken over the regions. He also asks you if you are going to start your journey over and get your badges back. If you reply yes, then he takes away your old Pokemon, gives you a new pokedex, (because you had dropped yours off at the lab earlier for professor Oak to look through the data, and it burns in the fire) and lets you decide which starter you want. The gym half story line will be mainly the same except instead of battling a lot of common folk on the routes, you battle team grunts because they are trying to confine people into their own cities, except for maybe some regions where it is only for a few cities, and there could also be a custom region (if the devs ever get to it) where the teams are still trying to invade, but can't quite take over. The gym leaders could also say things like "here for a rematch," ect. For the part of your journey where you have to take down the teams, you will have to battle the leaders again, and because they are so vengeful, they can be especially hard. I know this would take a lot of script writing,and in the beginning animation, but: 1. It would keep people playing 2. It is optional for any one who doesn't want to do it 3.
