Most likely a gen 3 remake, a lot of signs recently have been pointing to it (as well as the commercial itself using remixed gen 3 music.)

I agree with Darkshade. His arguments are much more compelling than any other ones presented in this thread. Also the blue flute could be obtainable in some other way in Kanto, such as a game corner prize or held by a random pokemon.
