So instead of taking the parents and giving you an egg use the actual breeding system. A way to balance it is if you use an ability item such as a patch it makes it unbreedable and untradable. You could also make it harder to get a shiny and HA Pokemon this way. Also making the natures randomized would also help keep it balanced. This is how it worked on a pixelmon server I was a helper on, and Pokémon kept their value high. Now there would be a slight decrease in the value of the shinies. But nothing major if you increased the rate at which the shinies and HAs came out of eggs
